Hi Paul , nice job on the rebuild, good to see another Harrison  have a second life. Filing the burrs off the gears did make engagement easier as it was sticky before, I dont think it made it any more noisy after but also dont think it made it any quieter either mind, I would just try to remove the raised buldged out bits. I think most of the noise is from the change gears, if you take the change gear off and run the lathe you will get an idea of how much noise is from the head stock gears rather than the change gears.
